You need to 'Shut down to MS-DOS mode' to avoid this. Even when you
close all programs, the Windows operating system that is running will
write periodically to the disk. When you go to MS Dos, only one task
is running - the one you define.
Start -> Shutdown -> Shutdown to MS-DOS mode
At the prompt 'C:\WINDOWS>', type scandisk
and it will run fine. At the end of the normal operation it will ask
if you wish to do a 'surface scan'. Say yes. If there is a problem
with your hard disk you will be given the choice of creating a backup
of some data on a floppy disk.

You should do the standard check each week and the thorough one once
a month, maybe.
The 'thorough' check is more thorough. This analogy may not not be 100%
accurate but imagine that you want to make sure that a book you bought
has all the pages in the right order. A simple and quick way is to check
the index and make sure that all chapters start on the right page. So
if Chapter 1 start at page 1, Chapter 2 starts at page 17 and so on,
you are reasonably certain that the book if OK. This is the standard
check. In this mode, scandisk just examines the overall integrity
of the disk contents - as long as the files are where they are supposed
to be, everything is fine.
Continuing with the book analogy, this does not tell you that page
13 is torn or that page 33 is smudged.
If you want to make sure that all pages are OK, you will have to
painstakingly thumb through the entire book, examining page by page.
This is the thorough check. In this mode, scandisk examines the actual
data on the disk, byte by byte to ensure that the data has not been
corrupted. This is the reason this check takes so much longer.
