The above said procedure only provides a DOS Shell or emulation. The full 
Windows 98 operating system will be still running and you'll end up with the 
same result. Try doing the following.

Start -> Shutdown -> Restart

When "Starting Windows 98" appears, press F8 instantly without any delay. 
This will provide you with a menu comprising of various boot options.  
Select the option "Command Prompt Only" (or something similar). Now run the 
command "c:\windows\scandisk". This should do the trick.
